As with anything on the Internet, you should use good judgement. Don't use software/programs you don't know or from sources you don't trust. Alot of legitimate security software, password recovery tools, etc. are unfairly classified as threats by Antivirus companies. You must either choose not to use such such software, or if necessary, add an exception for the program in your Anti-virus software.
